Hi Chris,

  Sorry - thought I'd replied to this earlier but sent it to the wrong  
list....

The Combine Images script should almost do what you want.
Have a look at http://www.openmicroscopy.org/site/support/omero4/getting-started/tutorial/running-scripts/running-util-scripts
and the video demo

Although this script was originally designed for combining individual  
planes, it has been updated (for the approaching 4.3 release) to  
handle Z-stacks.

If you have each channel as a separate Z-stack then it should do what  
you want.
But it should be very straight forward to fix it to stitch multi- 
channel Z-stacks into a time-lapse too, if that's what you need?
