The Combine Images script should almost do what you want.
Have a look at http://www.openmicroscopy.org/site/support/omero4/getting-started/tutorial/running-scripts/running-util-scripts
and the video demo
http://cvs.openmicroscopy.org.uk/snapshots/movies/omero-4-3/mov/Combine_Images.mov

Although this script was originally designed for combining individual planes, it has been updated (for the approaching 4.3 release) to handle Z-stacks.

If you have each channel as a separate Z-stack then it should do what you want.
But it should be very straight forward to fix it to stitch multi-channel Z-stacks into a time-lapse too, if that's what you need?

Just to clarify--

Are the 500 images (in your example) part of the same 5D image?  That is, are the samples across Z, C, T etc.?  Or are they, say of different cells, different experiments, etc.
