Re the segmentation manager it was originally designed to be able to import masks from other software such as cell profiler
and to import ROIs from OMERO.
One of these approaches  might help with your problem.
Unfortunately  I’m not sure either capability have been used in anger and ongoing development
in both OMERO and cell-profiler may mean they no longer work as designed.

If you could create the mask you need as a .tif mask (using some other software) then
you should be able to import this  using the segmentation manager file menu,

I’m afraid I don’t follow exactly what you mean by saving progress could you please clarify?
In case it helps, you can save your data as a ‘raw’ file File->Save as Raw Dataset... to allow fast reloading.
You can also save the fit results using File->Save ft results table…
