Hi David,
I have tried to reproduce with a few sample files here but have been unable to do so yet. If you have a small file showing the problem would you be able to upload it to https://www.openmicroscopy.org/qa2/qa/upload/.
Are you importing using the Bio-Formats importer in FIJI?

I'm having a problem with crop on import for Nikon .nd2 files. When I put in the coordinates for where I want the crop to be placed the y coordinates appear to be ignored so I can only ever see the top half of the image. It seems that the y coordinate is defaulting to 0. There doesn't seem to be a problem with other file types and my Bio formats is updated to the latest version. I think this might be a .nd2 specific bug. Has anyone come across it before.
