You should start off by reading:

If you then want to import via a library see:
https://www.openmicroscopy.org/site/support/omero5.1/developers/Clients/ImportLibrary.html?highlight=importlibrary

Otherwise, take a look at
https://github.com/openmicroscopy/openmicroscopy/blob/v5.1.0/components/blitz/src/ome/formats/importer/cli/CommandLineImporter.java

which does most of the work, and is accessible via "bin/omero import -h"
